From zhu@iastate.edu Mon Jan 4 14:15:55 2010 From: Zhiliang Hu To: Multiple Recipients of Subject: What's new on NAGRP animal genome web site (#1, 2010) Date: Mon, 04 Jan 2010 14:15:55 -0600 What's new on NAGRP animal genome web site (#1, 2010) o Announcing the Release 10 of the Animal QTLdb: As of December 30, 2009, a total of 1281 new QTL have been added to the Animal QTLdb since last release in September -- Cattle: 15; Chicken: 573; Pig: 693. We encourage all users to add your own new QTL data through the Curator web form: URL: http://www.animalgenome.org/QTLdb/app.html o Pig Genome Assembly v.9 is on GBrowse: The pig genome assembly version 9 can now be viewed on GBrowse. The genome feature tracks include sequenced clones (Finished BABs, Unfinished BACs, FPC clones), Ensembl predicted genes, QTL, etc. URL: http://www.animalgenome.org/cgi-bin/gbrowse/ssc o Animal QTLdb - NCBI Updates: Thanks to Wonhee Jang and Donna Maglott from NCBI, that all cattle, chicken and pig QTL data are ported to and synchronized with NCBI Gene Database. Now you can find links to NCBI Gene database when you browse to "detail" views of a QTL on Animal QTLdb, and vise versa [In terms of data synchronization, a 24 - 48 hours lag time is expected upon a new data release]. URL: http://www.animalgenome.org/QTLdb/ o CateGOrizer: The CateGOrizer tool is improved to allow users to add their own annotations to a data set. This is useful if users have multiple data sets to compare their differences or similarities. URL: http://www.animalgenome.org/bioinfo/tools/catego/ o Striped Bass Ovarian Transcriptome Database: With data from Craig Sullivan of North Carolina State University and Robert Chapman of South Carolina Department of Natural Resources), a database has been setup for Striped Bass Ovarian Transcriptome Sequence Contigs. The contig data is annotated by blast to GO sequence database. URL: http://www.animalgenome.org/aquaculture/s.bass/contigs.php o SNPlotz: The genome plot tool for SNP association studies is improved for users to use either "Gensel ID" (serial numbers) or "Illumina ID" (alpha-numerical names) in the data set. URL: http://www.animalgenome.org/bioinfo/tools/snplotz/ o As a combined effort between animalgenome.org, the Rat Genome Database and Mouse Genome Informatics, we have been developing a vertebrate trait (VT) ontology. A current version can now be viewed via AmiGO. We will appreciate your feedbacks.
